I have a mid 70s Yamaha TY 175 engine, 3 wires from the engine, black, yellow, yellow with red. Im putting the motor in a custom chassis, The coil has 1 black lead. so Im not sure how to wire it up. Any suggestions?

On the original bike the headlight (yellow wire) only ran with the engine running and the other (yellow/red) wire gives a small constant trickle charge to the battery (6v). The remaining (black) wire goes to the HT Coil to make the spark. All this is presuming you have a "points" type ignition.
If you dont want to run any lighting, then just leave both the other wires disconnected.
